Martin Zubimendi opened the scoring in the 32nd minute with a stunning volley that hit the top left corner.
Victor Gyökeres doubled the lead in the 61st minute after a brilliant pass from Eberechi Eze, who received an excellent cross from Ricardo Calafiori.
Zubimendi, bought for £51 million, secured his brace in the 79th minute with a precise header from a cross by Leandro Trossard.
