The situation escalated on the back nine when the crowd tried to provoke the European players.
Lowry was playing alongside Rory McIlroy against Americans Justin Thomas and Cameron Young.
As he prepared for his shot on the tenth, the noise from the crowd did not die down at Bethpage Black in New York.
Thomas even tried to calm the fans around him, and although they fell silent during his shot, the booing did not stop for McIlroy.
The Masters champion struck the ball accurately.
But Lowry immediately approached the crowd, pointing at a specific person wearing a white hat.
His caddie Darren Reynolds stopped him, preventing further escalation towards the conflict.
However, even though Lowry stopped, he demanded that the fan be ejected.
The man was eventually escorted away by New York state police, prompting the crowd to shout 'don't let him go'.
Earlier, on the fourth hole, Lowry shouted 'f*** you' in the direction of an aggressive fan.
