In 1999, he became Prime Minister of Ukraine. He was dismissed in April 2001. The official reason, according to the decree of President Leonid Kuchma, was the 'resignation of the government'. The unofficial reason was the increasing influence in political and business circles, growing popularity among the public.

After being dismissed before the parliamentary elections in 2002, Juszczenko became the director of the Ukraine-Russia Institute of Management and Business named after B. Yeltsin. After moving to the Verkhovna Rada with the Our Ukraine bloc, he became the leader of the faction of the same name and a member of the parliamentary committee on human rights, national minorities, and international relations. In the first half of September 2004, Juszczenko was taken to the Austrian clinic Rudolfinerhaus with symptoms of severe poisoning. His team loudly announced an attempt to poison the opposition candidate. The scandal caused a great stir both in Ukraine and abroad. It seems that there is no longer any doubt that dioxin poisoning was a fact.

In December 2004, the 're-election' of the second round of the elections, fought for during the Orange Revolution and legally obtained, took place. The presidential race was won by Juszczenko. On January 23, 2005, the inauguration of the new president of Ukraine took place (the third in the recent history of Ukraine after Leonid Kravchuk and Leonid Kuchma, who was the head of state twice).

In the fall of 2012, Juszczenko led the Our Ukraine party in the parliamentary elections, but failed to pass the electoral threshold of 5% - only 1.11% of voters supported the political force of the former president.
